Your website files should always be uploaded to the public_html directory unless you've created a subdomain or added an additional domain to your account. You would then upload to the respective directory.
We use cPanel control panel on our servers so you have a couple of ways to upload files to your website. You can either use an FTP client such as FileZilla or upload through cPanel via your web browser.
